With the release of Joomla 3.3, Joomla now no longer requires Mootools for any of the core CMS functionality. Amongst the benefits, Joomla now has one less library to load, which gives a minor speed increase on sites, but primarily the removal of conflicts between the two libraries is going to be the primary benefit to most users.
